For me, when I think about the teams greatest plays, it has a lot to do with importance.  The Catch was important because it sent the 49ers to their first Superbowl, and was the start of the dynasty.  Montana to Taylor was important because it was the play that won the team it's third Superbowl.  I have a hard time thinking of the Catch 2 as a top three play because while it got the 49ers past the Packers, it was only a wild card playoff game, and the 49ers lost the following week in the divisional round.  Garrison's 90 yard run against the Jets was an outstanding play in overtime, but it was only a regular season game in week 1 I believe.  I believe that there is a play in the 1994 NFC Championship that would qualify for the list, or even this past season against Atlanta, because they sent the 49ers on to the Superbowl.  However, the teams history is full of great plays.  We are all very fortunate to cheer for a team that is rich with history, and great moments.
